Was (third person past participle) been (past participle of be). So "was been cleared" means the train is no longer on the crossing and has left Kalamazoo. If the train had moved off the crossing but was still in Kalamazoo be a present past participle, "the train is been cleared". If the train were still on the crossing and had permission to move it would be a present present participle. "the train is be cleared".
